I'm sorry, but this sentence:

Unless otherwise specified by an extension, this operation will replace 
the entire XML representation of the resource based on the 
representation, or updated based on the instructions, provided in the 
Put request message.

is too tortured to make any sense. I know what you are trying to say, 
but that doesn't say it. How does this sound?

Unless otherwise specified by an extension, this operation will either 
replace the entire XML representation of the resource with the resource 
contained in the Put request message or, if the Put request message 
contains instructions, update the the XML representation based on those 
instructions.
