It is deprecated as there may be multiple instances of server, so an
unique port value has no real meaning.

My take is for you to upgrade to the latest developpement zips and jars.
They are still in the "stable" line, so you can safely upgrade to them.
They are available at: http://jigsaw.w3.org/Devel/classes/19990607/
You will be able to change and save the port.
