Yes, there is a problem with new GTK and/or Xorg versions.
It seems that, probably due to a change in events schedule, a refresh message
is sent to a killed widget.
We continue to investigate this problem.
By default amaya checks if there is another instance already running to send
the open request to that instance instead of starting a new one.
I suspect in your case that the amaya instance is quite dead but is still
running.
Set the following environment variable to allow several amaya instances
AMAYA_MULTIPLE_INSTANCES=yes
I hope it will solve your problem meanwhile we find out a better solution
