Even if that could be a problem, it does not explain the difference in behaviour between Amaya main window and the dialogue windows (e.g. URL window)! To enter 'ã' I do the same as you do: 1st '~', 2nd 'a'. To enter 'ç' I just press 'ç' because a key is defined for that letter in my 105-key keyboard.
