I'm not sure that I understood,

You mean that closing the dialog box closes the annotation window or that
closing the annotation window closes the dialog box? 

If the dialog box is attached to the annotation window, it's a feature
that closing the window closes it. There are ways to detach the dialog, 
though. We do that for the MathML and SVG palettes.
