I've replied on the Chromium bug report and copy-pasting a proposed resolution in here for posterity: 

If this is happening only for a specific user, then it's possible that the user has disabled the websites ability to check whether the user has any payment apps installed. This is a privacy setting that can be found in Android Chrome settings (three dots menu) --> "Privacy and Security" --> "Access payment methods" (Allow sites to check if you have payment methods saved). Please make sure that setting is `Enabled`.

I am looking forward to finding out whether these steps have resolved the issue for you.
