Use of @id in json-ld to identify nodes within a page

Now that we have started scraping the markup on sites, we are finding that the identity of the resources being described is often omitted or resources of distinct types, e.g. Dataset and DataCatalog, are given the same identifier.

Based on this experience, we would recommend the use of @id in your markup to give each resource, i.e. page, dataset, data catalog, gene, protein, organisation, etc, a distinct identifier.
