That said, if someone came up with an alternative structure with
better default connection rules, I'm absolutely certain we would
consider it.

The problem is you have a meet in the graph with an extra descendant
off one side (store).  You have to cut that graph somehow if you are
going to represent them as siblings.  If you structure the steps more
like a tree, you still have to make some connections.

preprocess ->  xslt -> store
                   ->  xslt

The "magic" breaks at some point for these situations.
