The W3C's Nu validator posts some statistics, which includes error/warning counts (see "Conformance"):

However, I think those are just raw number for validation request, not errors per unique page/site/etc.

Another useful source of statistics about the web is the Internet Archive's "HTTP Archive" project:

https://httparchive.org

It has a variety of reports that cover some of what you're looking for (Accessibility, SEO, etc). Raw data is also provided. The Almanac's Markup chapter touches on validation issues:

Another useful web-statistic site is Built-With's Trends:
