I guess Amaya uses STIX fonts to display large parenthesis and these fonts
are not installed.
I added a section in the Amaya FAQ that explains how to install these fonts on
your system (see http://www.w3.org/Amaya/User/FAQ.html). Theses fonts are available at
http://www.w3.org/Amaya/Distribution/ESSTIX.zip
