I made a few fixes to correct some misplaced </section> elements , a broken link, and some older validation errors. I also went ahead and updated the last paragraph in the introduction (as I suggested earlier) as well as updating the section levels in the examples (you did most of that, I fixed one remaining one).

I tweaked sectioning within "the Reference element" to put URI processing under "The URI Attribute" and transform sections under "The Transforms Element"

Please take a look (possible browser reload needed) to see if the table of contents is still good:

I think we now have a sensible table of contents, with no more changes needed, so I think you can go ahead with the other changes you were going to work on.
