Looking at http://www.whatwg.org/specs/web-apps/current-work/#the-cite I think that adopting a clearly-styled markup convention for good examples and bad examples (like [1]) would be helpful. Someone carelessly skimming your text should not be able to mistake an example of what /not/ to do for an example of what /to/ do.
