They're not general guidelines for controls inside apps themselves. Also noting that this isn't necessarily based on Microsoft research as such, but essentially tied to how their layout/grid in Windows (e.g. in the Start menu) is set up (to avoid making app icons look weird/out of place, not necessarily because it's based on extensive research on what is/isn't more usable/accessible).
