I have no idea what the light tone marks are for and how they're used,
so if you say it's better to change IME, Word, Pages, and all other
software, ah...ok, it looks it's harder way to me, but that's your
call.

When you say "make tool to generate ruby marked HTML for authors",
what kind of tag are you trying to generate? Nested ruby?

I recommend, instead, follow Richard's advice and invest to learn
AFDKO to build a public domain font. I only read the documentation and
haven't tried by myself, but building a font for second/third/fourth
tone marks does not look too difficult to me.

I'm still not confident on what to do with the light tone marks, but
for second/third/forth tone marks, building a font is the way to go.
