Yes, this confusion is a reason why I have always been unhappy about SKOS' use of the term "collections". When you talk about "collections of objects, such as multiple vocabularies", though, do you mean, "collections of objects, each of which may be organised using a different vocabulary"? I think we have to distinguish between objects, or resources, which we are trying to organise and provide access to, and the vocabularies or knowledge organisation schemes, that we use for this purpose.
