So I think there's two aspects to this, there's the used color scheme aspect and then the preference media query. It's possible for these not too match in various situations. But I agree with the overal sentiment that the site preference override should win (obviously UA can ultimately make their settings do whatever is appropriate to them), so in this case it should effectively set the preference with the `only` modifier as far as the rest of the system is concerned.
