Sorry for the slow response. We are waiting for confirmation that the resolution on a couple of issues with MolecularEntity and ChemicalSubstance are correct. See the following GitHub issue.

However, the basic design is stable and can be used for markup. In fact, the more markup we have and particularly usage of that markup, the more likely we will be to get them included in schema.org<http://schema.org>.
