Did you try with the mouse middle button ?
1- Select your text in Konqueror (the text is automaticaly put on the 
linux xbuffer)
2- Click with left mouse button on the document in Amaya (becarfull 
don't select something because the xbuffer will be updated)
3- Click with middle mouse button at the same place.
Then the xbuffer comming from Konqueror should be pasted on Amaya.
