The Illinois Functional Accessibility Evaluator is a free tool design to test entire websites:

http://fae.cita.illinois.edu

To check multiple pages in a website you need to register and login, otherwise the default interface only allows checking one page.

The tool is free and allows you to easily share accessibility reports with other people using a URL.

I found Imergo to be not terribly helpful, at least in multi level checking, when I looked at it. Has that changed recently. I think Validator is far better, but still could use some help in terms of reports generated.
