Yes, I'm also frequently running into this problem. I wasn't able to trace 
down its roots or overcome it yet (perhaps sg. about caching on the W3C 
server?), but I noticed that if you ask for a saved GraphViz's DOT file 
(under extended interface), then this file looks alright despite the 
actual image often being empty (file under 
http://www.w3.org/RDF/Validator/ARPServlet/ARPServlet.tmp/ has 0 bytes). 
The next diagnostic step would be to install GraphViz locally and see what 
happens there.
