I have had problems, too, although I don't remember the exact details.
Overall, there are several issues:

1) The 'main' program associated with a file time (i.e. extention).
   That's the program you get when you doubleclick on that program.
   For Amaya and .html, for example, that's only appropriate for
   people who use Amaya as a browser, and not only as an editor.
   That also usually decides the icon associated with the extension.
2) The list of programs that get shown when you use right click and
   "Open from Program" (or whatever that's called in English; I have
   a Japanese version of Windows.
3) Whether that "Open from Program" actually works,
   a) When Amaya is not started up
   b) When Amaya is already running

I just tried, and in my case, 2)/3) work okay (but slowly, because
opening a document in Amaya is pretty slow), but I'm not using 1).
My Amaya version currently is 9.5 Apr 12 2006.
