I use Mathematica by Wolfram. I create MathML or Latex and drop it straight
into the document. You really do need to have the fonts needed for
mathematics and MathJax will do that. Another good program for this is
Maple. I prepared the notes for my algorithms lectures using Maple.

For the visual math, use mathematical fonts instead of images. That is
unless your images are in SVG.
