yes AFAICT.

I plan to review it but want to make sure that I'm reviewing the right thing.  I also want to confirm that https://github.com/w3c/webauthn/blob/master/index.html is the correct source for this document.

It is the "compiled" source, generated from index.src.html via bikeshed (similar to how draft-foo.txt is gen'd from draft-foo.xml by xml2rfc)

yes.  I suggest you create your own working branch, from which you'd submit your pull requests relative to master.

or do I have to do something with the "gh-pages" branch (which I don't understand the use of).

As Vijay noted, we merge from master into the gh-pages branch when we wish to update what appears automagically at http://w3c.github.io/webauthn/  (note the ".io"  rather than ".com" here), which WendyS apparently did on 17-Mar.
